I've only ever used annotation in nonfiction books, for academic/essay writing purposes.

Personally, I sink really deep into novels when I'm reading, so pausing for annotation would be an annoyance to me. But, if others find it helpful, I'm all for it. Further engagement with reading can never be a bad thing.
